Handy tool to test which tolerances to use when designing using the OpenSCAD nuts_and_bolts (here) library.
Note that this is for M3 nuts and bolts.
When printing make sure to use the same settings as you intend to use for the final object.

Print with the same settings as you intend to use for the piece you are designing. Any print settings changes can affect the sizes of your holes.
