Although I don’t have lots of pens and markers, over the years I’ve designed and built quite a few pen holders and organizers, and I’ve thought to myself that this would be a nice project to document properly. My vision for this project revolves around modularity, minimalism and usability while keeping a friendly look.
There are 2 version of the tray, one with 3 slots and one with 4 slots. I normally do my printing at 0.2 layer height with 20% infill, but you can print them with your favorite settings.
The cup wall is 1.6mm, and it can be printed with 2 perimeters. This way the wall compact, without any gaps or infill pattern.
There is only one version of the cup, I used Z scaling in Slic3r to make some cups taller or lower. The base of the cup is 3mm thick so you shouldn't have any problem with scaling.

Pretty fun design :D though at 20% height the "lid" could be a bit thicker
